At any given moment, capacitor A is powering the board, B is charged and waiting to be (electronically) swapped into A's place after A has discharged partway, and C is connected to external power charging up. The connections are switched every few msec, so at all times, the electronics doing sensitive calculations are completely isolated from the external power, making it harder to leak signals. Data enters and leaves through buffered optoisolators. Maybe something like that could also help with noise protection. I'm sure you're more on top of this stuff than I am though.
