MKV containers, specifically. Since Apple's MOV can only contain a
single subtitle track, it is a poor choice for some movies. iTunes also
does not pickup additional files (for example, external sub files or
even .nfo files containing extended data about the file).

iTunes also doesn't play AVI or WMV files, though these are less of a
problem as time goes on. I still have a lot of DVD rips I would have to
do again to get into iTunes, but I don't want to take that time since
Plex plays them all just fine.

Also, I have a lot of movie with mutliple audio tracks, something else
that MOV is overly touchy about. One of my versions of Blade Runner
has... I think 6 audio tracks.

Works perfectly in Plex, not so much in iTunes.
