The preferred way is to configure the Internet client/application (e.g. NNTP client) to use the proxy you want (e.g. a default local Tor would be at 127.0.0.1:9050). Most Internet clients/applications allow setting a proxy. For those that do not, tsocks (or similar tools) can force native dynamic linked applications to use a SOCKS proxy.
