Typically a malfunctioning disk causes long delays while the disk tries,
fails, and re-tries to read/write the data on disk. But switching back
and forth between blue and grey screens indicates a piece of
malfunctioning software may be preventing login from working correctly.
So I bet other things than disk access issues are at play there.

Yes, but that only disables startup items. There certainly could be
other parts of "prey" or other software that still run and malfunction
depending on what's installed.

Eventually it should get to the login window.

One slip of the finger in a rooted terminal window is all it takes to
screw things up in a major way. ; )
