The BIOS/UEFI firmware (hence the boot loader) and Debian (in fact, the 
Linux kernel) have each their own way of numbering or naming the drives. 
Sometimes they match, sometimes they don't. One cannot assume they match 
with each other or with the port numbering on the motherboard.

This is very unlikely, unless you have very old hardware. Master/slave 
setting belongs to the parallel ATA interface (PATA, aka IDE) with wide 
ribbon cables and connectors allowing to attach two drives on the same 
cable. The Serial ATA interface does not have any master/slave setting.

It's not clear to me what you mean by "free up the primary drive slot".
Do you want to remove the drive (free the slot) or only remove its 
contents (free the drive) ?

Also, why do you want to do this ?
