I don't think it has anything specifically to do with the browser. I am reasonably sure the dmg is the same regardless of how it is downloaded. I have no idea why this happens with certain programs but like you I just delete the old version before installing the new. BTW, I don't think I have ever had this problem with Calibre. I have had problems downloading Calibre but not installing it.
