You shouldn't use Migration Assistant. You should instead use the
migration options in Set-up Assistant the very first time you start up
the new Mac.

If you create a user on a new Mac and then later use Migration
Assistant, things can get very messy.

The best option would be to leave your existing account with the old
emails (as well as all the other old files you rarely or never use) on
the old MacBook, and set-up a new account for your wife to use. Set-up
the same folder heirarcy on the new laptop. If you *really* need an old
email you can easily look it up or forward it from the old laptop then.
