I've heard of one or two people having this type of issue.

If it were me, I would boot from the USB stick, use Disk Utility to erase
the drive, install El Capitan fresh, and when prompted migrate the data
from the backup disk. Clean and simple.

Otherwise, you could try booting into Safe Mode, and installing from there,
which may or may not get around the issue.
