If this is just your user systems you are speaking of why not do something
like this from your live environment. Modify the options as needed.
Example:
rsync -av --delete / /mnt/your-formated-partition-on-HDD --exclude={"/dev/*","/proc/*","/sys/*","/tmp/*","/run/*","/mnt/*","/media/*","/lost+found","/home/youruser/.gvfs","/var/lib/ntp/proc/*"}
