Einstein:

You are still confusing a model with reality.

Nobody has ever claimed that all real clocks are perfectly identical.

Physics constantly uses idealizations.

Newton uses point masses.

Electromagnetism uses point charges.

Fluid mechanics uses ideal fluids.

Optics uses monochromatic plane waves.

No one concludes from this that physicists believe point masses or ideal 
fluids literally exist.

Exactly the same applies to clocks.

When we say

    "consider two identical clocks"

we mean

    "consider two clocks realizing the same unit within arbitrary 
precision."

That is how every theoretical prediction is formulated.

Only afterwards do experimentalists compare the prediction with real 
clocks and quantify the residual instrumental errors.

GPS is no exception.

Its equations are written for ideal clocks following relativistic 
worldlines.

The actual engineering then models oscillator drift, temperature effects, 
aging, electronic noise, etc.

Those corrections are added because the ideal prediction already exists.

Without the ideal prediction there would be nothing to correct.

So your objection is not against relativity.

It is an objection against the methodology used in every branch of 
theoretical physics.

If one rejects idealizations because reality is imperfect, one must reject 
Newtonian mechanics, Maxwell's equations, quantum mechanics, fluid 
dynamics...

In other words, one rejects theoretical physics itself.
