Having the same typedef in two headers only causes problems if you don't
have the appropriate pre-processor guards. Have the guards, and there
is no problem. (Yes, guards are an ugly hack - but they work simply and
reliably, and are standard practice for library and OS headers.)

Duplicate typedefs for the same underlying type are allowed in C11 and
C++. Compilers can allow them in other modes, but that is
non-conforming. (So gcc is happy with duplicate typedefs in C90 and C99
modes, unless you have -pedantic in place.)
For your own compiler, which is not overly fussy about conformance, it
would seem entirely reasonably to accept duplicate typedefs even if you
are not in C11 mode.
