Well, first of all, pions and protons are not elementary.

Back before atoms were observable in experiment, chemists nevertheless 
believed they existed, because they explained so much. See Dalton, who 
lived about 200 years ago. Later, of course, we were able to detect them 
experimentally and unambiguously.

In the late 20th century we were in the same boat, but now with quarks 
and observed particles. There was so much about the behavior of the 
observed particles that could be explained with quarks, and so we came 
to believe their existence before they were unambiguously detected. Now, 
since about the 1980's, scientists consider them to be established 
experimentally and unambiguously. It's not as much a mess as you think 
it is.
