A few ideas:

Quit App Store, open /Applications/Utilities/Console, and then choose
Software Update from the Apple menu. Watch the log for any messages
related to the App Store update process. Do you notice anything relevant
there? Feel free to post *relevant* log messages here (don't include
messages with time stamps before you ran Software Update, for instance),
and we'll help you figure out what they mean, if needed.

Go into System Preferences > Users & Groups, and create a brand-new Mac
OS X user account with administrator access (just call it something like
"Test"). Log into that account and run Software Update from that
account. Does it work, or does it behave the same way?

Open /Applications/Utilities/Disk Utility, select your Mac OS X startup
volume on the left side of the window, and click "Verify Disk
Permissions" (not "Verify Disk", and not "Repair"). Paste the resulting
output in a reply here. If permissions are incorrect, it could be
repairing them will fix the issue; but it's best to run Verify first so
that you know what's wrong before repairing.
