You can store normal personal files (Word documents, Quicktime movies, 
MP3 files, etc.) wherever you want. The OS and apps don't care where 
they are.

Apps that use their own library system such as iTunes and Photos can 
also store those libraries wherever you want, but you have to tell the 
app where you want to store them since they default to the User folder.

You shouldn't really store files on the Desktop (despite Apple's latest 
gimmick of Desktop Stacks). It doesn't really matter for your own 
personal use on your own computer, but if you are using external drives 
to move files between computers, you may get to the other computer to 
find the file isn't on the drive, but still back on the original 
computer.
