Another one (again at least in InDesign 2) is selecting objects that
are stacked.

For example, if you have some text or rectangle-frame placed over a
colour filled rectangle. In PageMaker, clicking on an empty area of the
text box or frame-rectangle would select the colour-filled rectangle.
In InDesign it will always select the top-most element. This can be
highly annoying if you have a rectangular frame above some text, if you
try to edit the text, InDesign will change the rectangular frame into a
Text frame instead of editing the real text frame underneath.   :-(

You can of course use the modifier keys to select objects further down
the stack, but it's an annoying and unnecessary extra step.
