What did you expect it to do (in 3) if the operating system suddenly has more than one application that can open a particular file? The operating system has no idea why you installed the new one and is merely asking you to confirm. I don't see how this is an issue. As for LibreOffice setting itself to be the default for formats not handled by any other application, I'm fairly sure that LibreOffice only communicates that it can open them to the operating system, but doesn't set them. I think the operating system itself is what decided that LibreOffice should open those formats.
