I found the problem.
I tested it while adding text fields true javascript, that also didn't 
work. That got me thinking.
Everytime I add a text field I need to append .autocomplete.
When the autocomplete gets set up when the page loads it will not work on 
a text field that is dynamically added.
So this is what I do.

$("#addButton").click(function () {
	var newTextBoxDiv = $(document.createElement('div')).attr("id", 
'TextBoxDiv' + counter);
	newTextBoxDiv.html('<label>Article '+ counter +':</label><input 
type="text" name="article' + counter + '" id="article' + counter + '">');
	newTextBoxDiv.appendTo("#TextBoxesGroup");
 	$('#article' + counter + '').autocomplete('datapg.php?
mode=sqlarticle', {width: 200, max: 10});
	counter++;
     });
