They compensated for the fact that GR caused the signal to increase in frequency by decreasing the transmitted frequency by the exact amount it increased by, as GR predicted. There is no such thing as "the GPS second" and any astronaut co-moving with the satellite could measure the signals based from the 9192631774.1 signal were slightly slow. Note that the GR prediction was used and it worked exactly correctly and didn't need to find and use any "real" correct adjustment.
