No issues with Mail from 10.11 here.  There were two "start up" issues 
(PGP plugin caused Mail to crash and had to rebuild two folders).  And 
the dreaded losing config settings bug has yet to appear (it's been less 
than a week, so ...)

I do need Excel and Word to be reliable, so until the bugs are cleared 
up and tested by others I'll keep running the 2008/2011 versions of office.

I quite like OS X Mail in Yosemite and previous versions, and I'm sure
Apple will fix any lingering bugs in Mail on El Capitan in time. Until
then, nobody is forcing me to upgrade to El Caputan.

My biggest complaint is I have a lot of email accounts and prefer POP... and
they get re-ordered for no good reason. Then putting them back in the
"right" order takes forever and a day. Drag and then have to wait and wait.

I have an unusual situation... I have

* A personal account
* Two home business accounts
* Multiple organizations I work for (mostly schools)
* My Usenet Account
* A "junk" account I use to sign up for things

All in all 10 different email accounts, six of which I use often and four of
which I use only rarely. I have an order I like which helps keep those
groupings together / with least to most used in each grouping.

I realize most people would never have that many email accounts. :)

Oh you mean the order in which they appear in the Inbox list? Yeah, I do
wish that were configurable. I've also noticed Mail seems to forget
which mailbox (including the global "Inbox") I had selected after I quit
it, and defaults to selecting an ancient hotmail inbox instead when I
run it again. I have several gripes about Mail, but it gets the job done
well enough I'm not looking for alternatives.

It is. You can drag, drop, go order a pizza, have it delivered, eat it, and
then it will be done. Simple as that! :)

I have smart mailboxes with DockStar reports on so I know if I have personal
emails, home business emails, organization emails, or something from "VIP"
people. Also my voice mail goes to my email so I have a "badge" for that.
Some show on my menu bar so I can see them at a glance (as if looking at the
dock is oh-so-hard).

I like mine in a particular order.  But if you go change settings on an 
account then it bubbles to the top.  It's no big deal to re-order and 
doesn't take any time after that.  Not sure what Snit is on about.

It shouldn't because you aren't really moving anything except the title 
of the box.  The only way I would think it could be slow because of lots 
of mail is maybe it resorts the unified 'inbox'??

Yeah... hard to understand. I did just test it again... after I have wiped
out my envelope index's it is faster. But even then I move the first one and
all seems fine but I cannot move a second one for some time.

It is not like I often move them around so not a HUGE deal but clearly buggy
and quirky. When you are doing this it should be much better. No excusing
Apple for this. And it is not just my system - have tried it on my wife's
and it is just as bad. She has no extensions to Mail so it is not caused by
that.

Maybe - but I've got tons and no issues.  You could sqlite vacuum your 
mail folder as well.  Look up the correct command for your v. of Mail 
and verify where your "Envelope" is located:

Exit Mail first.

sqlite3 ~/Library/Mail/V2/MailData/Envelope\ Index vacuum;

Yosemite (V3)
sqlite3 ~/Library/Mail/V3/MailData/Envelope\ Index vacuum;

I really have no idea what the last part of that means.

IAC, vacuuming the envelope is something one does seldomly.

If it makes Mail behave quicker then fine.  Otherwise you may have other 
issues.

Also suggest backing up old mail and deleting them from Mail.

I vacuumed. Then re-opened Mail. Now I can move one on the list quickly and
other things seem to work, but when I try to move a second it will not let
me. Eventually it does.

I thought I would have more but on checking see I "only" have about 50,000
emails saved. Still, not exactly a small number. Most have been moved out of
my inboxes, though (about 1000 in those, total).

Not at all.  While I've used the vacuum command about once per year, if 
there is no need for it I won't use it.
