Now that I have Mail running under El Capitan on my iMac, I notice
that the mailboxes are not the same as I have on my MacBook, which
is running Sierra. I'm wondering whether the differences are because
the iMac has Mail 9 and the MacBook has Mail 10, or whether I have
something set up differently.

Here's what the mailboxes look like on my MB:

Very clean--all the folders I normally use are at the top, while the
remote mailboxes on Sonic's mailserver that I don't use are grouped
at the bottom of the sidebar.

But on my iMac, I'm getting this:

Although not named as such, Inbox and its subfolders are all of
the folders on the Sonic server. There are also two each Sent and
Trash folders (besides the ones in the Inbox). Even worse, when
I send a message from my iMac, it is NOT showing up in Sent/On My
Mac. I can't find sent messages anywhere. 

I discovered that the Mailbox Behaviors window is very different
in the two versions of Mail:

Is there a way in Mail 9 to emulate the clean mailbox structure of
Mail 10, or do I have to upgrade to Sierra to change things? Are
we sure that the structure will change if I upgrade? I have no
aversion to upgrading; I was just planning to get all settled in
on El Cap for a few days before moving on to Sierra.

Yo should check all the "Store XXX messages on the server" boxes in the 
iMac's Mailbox Behaviors. That's what I do (I'm running El Cap) and my 
mailboxes look similar to what you see on your iMac.

did you create the additional mailboxes via the shell, like you said
you were going to, or did you do it via apple mail?

Neither. I haven't created any mailboxes yet. The ones in that list
were either default mailboxes in Mail or came in from my ISP's mail
server. I'm not going to create any myself until I get the existing
ones under control.

contact sonic. they might be auto-creating imap mailboxes, which would
explain why you have multiple sent messages folders.

That's a good bet. Some ISPs configure their IMAP servers really stupidly
if you ask me.

I don't understand why the folders would be different on my two
Macs, though. Are you sure there are no differences in behavior 
between Mail 9 and Mail 10? The available settings are different 
in the Mailbox Behaviors windows.

I also don't understand why, in Mail 9, sent mail isn't being
kept on my Mac unless I also tell Mail to save it on the server.

Preferences, Accounts, Advanced? (third button) And something like IMAP
Path Prefix. You either should or shoudl not have INBOX in there. The
setting is gone (well, much better hidden) in Sierra

It should probably be blank and on one machine you have INBOX set as the
prefix.

Can't help you there, all my mail is always on the server.

But why are you worrying about Mail 9? Update to Sierra.

The IMAP path prefix was hiding in the Advanced window of Internet 
Accounts in *System Preferences*, not in Mail's own preferences. I
discovered it on the MacBook this morning, and after typing "INBOX" 
in that field on my iMac to match what I found on the MacBook, it did 
indeed clean up the Mail folders on my iMac considerably. They don't 
quite match the folders on my MacBook, and there are still duplicates, 
but at least now most of the duplicates are under the "Sonic" subhead 
where I can hide them, so that's definite progress.

A new question: does Mail only allow one level of subfolders? For
example, if I create a mailbox on my Mac called "Clients" and I
make subfolders that say "Businesses" and "Nonprofits," is that
as far as I can go? When I choose New Mailbox, the options for
where I can create it don't seem to go below "Clients." I can't,
for example, make "Current" and "Past" folders under "Nonprofits."
Is that correct?

Hmm... You can have as many nested mailboxes as you want. I don't see
the behavior you describe. If I highlight a mailbox and execute the New
Mailbox command, it shows the entire hierarchy. I just created a 4-level
hierarchy as a test without issue.

Well, that's weird. Were you creating them on the server or on your Mac?

The following screenshots were made just now on my iMac (El Cap), but
I'm seeing exactly the same behavior on my MacBook (Sierra). I created
a new folder called Level1:

When I choose New Mailbox, putting the new mailbox within Level1 isn't
an option. I even quit and restarted Mail to make sure that everything
was indexed okay.

Note also that if I select one of the existing On My Mac folders that
already have subfolders, I'm not offered the option of creating a new
subfolder. The only reason those subfolders exist now is because I 
imported them. 

Any idea whether there's some setting I can change so that I can create

I always create them right there in Mail. I don't see much point in
going someplace else to do what can be done right in the app.

Was Level1 created by Mail or some other means? 

Does the same thing happen when you try creating it the other way?

I think you may need to ask your IMAP provider for help. I suspect their
IMAP setup is configured strangely. I have to wonder what IMAP server
software they are running.

Let me rephrase my question. Within Apple Mail, were you creating the 
folders on your mail server or "On My Mac"?

That should only affect the IMAP mailboxes. I'm trying to create "On
My Mac" mailboxes, as you can see from the location of Level1 in my
screenshot.

I'm seeing the same behaviour in Mail 10.2 on Sierra which you observed
in El Capitan and Sierra in an earlier post.

I can create new mailboxes in On My Mac, or in existing mailboxes in On
My Mac I had created there earlier, but those new mailboxes don't show
up in the menu for selecting the parent mailbox of another new mailbox.
Quitting and relaunching Mail doesn't help.

I can create a new mailbox in an existing one (or directly under On My
Mac) then drag it where I want to put it.

I can create a nested mailbox hierachy in an IMAP account. The problem
seems to be limited to On My Mac.

Looks like a bug.

Based on the pattern, I think the menu is only showing mailboxes I
created before I upgraded to Sierra. If Patty is seeing it in El Capitan
it might have started earlier, or the timing might depend on other
factors.

I'll do some further testing and file a bug report.

Workaround: create the new mailbox in On My Mac then drag it where you
want it (inside another mailbox if you want a nested hierarchy).

Now that I've realized she was talking about *local* mailboxes, I've
also duplicated the behavior in Mail 9 in El Capitan. So apparently this
bug has been around a while.

Thank you, David and JR. I just tried dragging folders and was able 
to create nesting that way. I'll do that to set up the mailbox structure 
I want, and thanks to David for filing a bug report about this.

Yeah, thanks David. I'll be surprised if it isn't marked as a duplicate
bug considering how long the issue's apparently been around.

I missed that detail; sorry.

Okay I am seeing the same behavior as you when I create local mailboxes.
This is obviously a bug. As a work-around solution, you can create the
mailboxes at the top level and then drag them into other mailboxes to
establish a hierarchy that way.
