The traditional answer to that is then to create a smaller connector that 
still offers the same interface.  Apple did it, they got rid of DB-9 
connectors in favor of those mini-DIN connectors for serial connections. 
I don't know whether it was a savings in terms of space, but IBM dropped 
the "Centronics" connector in favor of a DB-25 connector for the serial 
port (I can't remember whether it was male or female).

I have PCMCIA modems and ethernet boards that have odd connectors on them, 
nice and thin, which rely on a small cable with the proper connector on 
the other end.

There's lots of possibilities, if it's just that the "VGA connector is too 
big".
