Your problem can be fixed more simply - skip BetterTouchTool (although that is a fabulous utility that I wouldn't be without) and go to System Prefs, Keyboard, Shortcuts, Mission Control, and redefine "move left a space" and "move right a space" to cmd-arrows instead of ctrl-arrows.
