The accelerometer in a STATIONARY (relative to the earth's surface) will
register 9.81 m/s^2, because of gravity, but we're talking about a box
in freefall. It will read 0 because it is in freefall. Remember
Einstein's elevator gedanken? Someone inside a closed elevator cannot
tell the difference between zero gravity, and freefall in a gravitational
field.
