Dear Maintainer,
* What led up to the situation?
After upgrading the kernel from 4.9.0-4-amd64 to 4.9.0-5-amd64, the
the clocks of the two virtualbox guests started to run considrably
slower then normal, loosing serveral minutes per day.
One of the virtual machines is running Ubuntu 12.04.5, with kernel
3.2.0-126-generic-pae, the other Debian 9.3, with kernel 4.9.0-4-amd64
or 4.9.0-5-amd64 (tried both, no difference).
Downgrading the host kernel to 4.9.0-4-amd64 eliminated the problem.
I have the following virtualbox packages installed:

Same happened to me, but I noticed the guest modules had not been built. Did you try rebuilding them from source (virtualbox-guest-source)? Oskar
