I kept your version, but if you have a problem with the current version,
whilst 4.4.6 is fine, probably you should have set the affected version

And have you tried removing that?

That might be an effect of the driver being confused by GRUB's
modesetting. I don't know.

I'm guessing that you didn't built the mgag200 driver (CONFIG_DRM_MGA),
right?

That is effectively what we were doing before version 4.4~rc5-1~exp1 to avoid conflicts with older X drivers (while xserver-xorg-video-modesetting would override that blacklisting). Since we don't patch mgag200 any more, I don't understand why you are seeing a bug with the official kernel package and yet not with a custom kernel.
