Yes, that's it. I cannot reproduce with pan/0.162-1.

This change was quite small:

https://gitlab.gnome.org/GNOME/pan/-/commit/ac05c74e99a66fbf14ddc44346f3f3fd7ce5f471

The change in pan.cc was done to match the Icon name in the desktop file.

Could you try to change the content of /usr/share/applications/org.gnome.pan.desktop to
 add back "StartupWMClass=pan" line ?

All the best

Changing the .desktop file has no effect. But if I rebuild pan with
the call to g_set_prgname in pan.cc removed, the additional icon
disappears.

I just noticed that hovering the mouse over the pan icon that is
attached to the Clip shows the following tooltip:

1 Pan
(pan)

That's with the above change. If I reinstall pan/0.164-1 from the
archive, it shows

pan
(pan)

and the tooltip of the extra icon is

org.gnome.pan
(org.gnome.pan)

It looks like for wmaker pan and org.gnome.pan are two separate
programs :(

ok, it may be that pan's current icon name is not standard.

ok, then try to change the Icon name in desktop file to "pan" instead of
"org.gnome.pan" and leave out the call to g_set_prgname in pan.cc.

HTH

Control: reassign -1 wmaker 0.95.9-3
Control: retitle -1 wmaker: GTK programs that set application-id cannot be launched when docked
Control: affects -1 + evolution gnome-terminal pan
Control: severity -1 normal

There is no effect; the extra icon still appears.

I made another experiment -- I started pan from a terminal and added
its icon to the Clip at Workspace #1. Then quit pan and tried to
start it again by double-clicking the icon -- it showed error "Cannot
execute the command org.gnome.pan" (translation approximate; I use
Bulgarian locale). Not good. I changed the path to "pan" and it
works, so there's an easy workaround.

Two other GTK programs that I regularly use (gnome-terminal and
evolution) have exactly the same problem but apparently I changed the
path in the settings long time ago and forgot.

Reassigning the bug as there's nothing to be fixed in pan; it is
merely following the advice to set application-id as documented in
GLib/GTK. I also raise the severity to "normal" as ideally Window
Maker should not create docked applications that cannot be launched.
