No help here...

My first guess would be SuperDuper is screwing up, due to the
scheduled backups. For example, there is stuff like this buried
in the application directory...

/Volumes/SuperDuper\!/SuperDuper\!.app/Contents/Resources/com.shirtpocket.backuponmount-login.plist

...but it's undocumented. So, try disabling the scheduled
backups, then restart the computer. Hopefully SuperDuper
will actually do what it's told.

If the problem persists, look around for a SuperDuper log
(maybe in /Library/Logs) and also take a look at the Apple
System Logs (in var/log, labeled asl) with the appropriate
timestamp. The suffix U0 is the kernel, G80 is the user's
group, U501 is the user (typically). Look at all of them.
My impression is some things logged here don't show up in
the system (syslog generated, I believe) log.

If posted here, please don't let the lines wrap. And, if
anyone wants to include it in a followup, it would be kind
to trim 900+ lines (or whatever..) to just the relevant
entries.

I'm also curious about the drive make, model, and enclosure,
but I doubt this problem is related to any of that.
