Not here, it doesn't - not when it's open in a separate window. Here's
the sequence I observe:

1. I open a message in its own window.
2. I type ⌘ R to reply.
3. The original message window closes.
4. A new reply window appears in the same location on the screen.
5. I click the Send button.
6. The reply window closes and the message is sent.

The original message window never re-appears.

Mac OS X 10.9.1 with Mail 7.1.
