I'm using an old version of Thoth (1.5.4), but I don't know if there's
a newer version of if it still works under newer versions of Mac OS X. 

Today I had to backtrack to find an earlier message from earlier in the
week that I wanted to reply to and got the newgroup to retrieve the
last 2000 messages without a problem. I've done that for 5000 messages
before as well.

I use the filters to not only killfile the morons, but also mark
messages in different colours for various reasons, plus there's a "Mark
Kept" option which I've never used that looks similar to flagging
messages in an email application.

Thoth displays message threads with more than 20 levels of replies
without a problem as well.
