ArtWorks?

That can create them with an alpha mask, not just plain off/on transparency.

However, as you are asking in csa.programmer, perhaps you are hoping for a
method that can be driven by your own software, rather than manually through
an application?

In which case, the answer is "yes", it is possible to make PNGs with a
transparent background.

If you want more information, a bit more context would help!

Png2Spr or Spr2Png.
