Part is political. For example Maccabees II refers to prayers for the dead which many Protestant denominations reject. Leave out what you don't like. Luther's first translation left out James, which he referred to as 'that epistle of straw'. The worth of faith without works went against his 'sola fides' doctrine. Similarly the 10 Commandments are parsed differently. Protestants wanted to come down heavy on the 'no graven images' since they did not appreciate religious art.
