If program generate very tall Swing tooltip (taller than screen
resolution), on Windows 7, Aero switch off and only come back on once
Java application is close.

Is this intended behavior? Is known bug or have known workaround? All
Java version I tried (1.6, 1.7) have this.

Could add code to limit tooltip lines and replace rest with "...", but
then, different display or font will have different limit before Aero
problem happen. Would need to add preference setting for users, and would
still get many support call about it when limit set too high for
particular workstation. Would cause more confusion than it solve, I
think. Cleaner would be if tall tooltip not cause problem in first place.
Though also, then only middle of tooltip visible, when only top would be
better.

For now I may limit tooltip to 10 lines regardless of underlying data.
But cleaner solution wanted if possible.

Do tall tooltips outside a Java program also cause a problem?

That Java program. Says in link,

Doubt there would be MATLAB_JAVA environment variable if not Java.

Looks like this Java Swing problem. Site elsewhere (I forget link) say
SWT not cause this. Would be more hits if native app cause this. So,
Swing is cause.

Maybe try if the bug still happens with current versions of Java. According
to your original post, you have only tried deprecated, outdated versions
that are no longer supported.
