In LyX you have the option of running the document through
plain latex, pdflatex, xetex, and half a dozen other TeX variants.
Choose your favorite, then pick a graphics format that is compatible
with it.

For plain latex, that's probably *.eps.

For pdflatex you could use any of the terminals that generate *.pdf,
but if you're in the TeX world I suppose lua/tikz would be best.
(gnuplot->lua/tikz->pdflatex->*.pdf   include a pointer to the *.pdf
file in LyX).  This is what I've been doing.

I have not tried the other variants.
