In order to get rid of the PITA unrequested popups one has to click on
an area showing nothing. I don't see how clicking on what cannot be seen
could be a good habit to foster.

Not having experiance of KNotes, but

Isn't this the new UI fashion?

i.e. Buttons can/should no longer be seen - users are expected to have
the inquisition of a child and wave their mouse around to see a fun
animation to identify the 'hot spot'.

Could be in your case, the animation did not work ...

the devs can shove it where the sun don't shine

I usually disable anything that isn't the classical menu-structure,
animations and all special effects, even mouse-over if I have a choice.
If I want to see a circus with flaming dildos and singing monkeys I'll
go to cirque-du-soleil in vegas :-)
