I have several mail accounts, which I use infrequently. I moved them to 
the top of the list of accounts with the add-on “Manually Sort Folders”. 
As the view for all these accounts is collapsed I can easily spot if new 
mails have arrived here.

Following these accounts is my main account with an expanded view on my 
mail folders.

Now, with clicking a mailto: reference on a website, Thunderbird starts 
and automatically selects the first mail account as the one for my 
intended mail. Is it possible to change this behaviour, so that my main 
account, which I consider as the default one, gets selected instead?

Using the menu, go to "Edit >> Mail & Newsgroups Account Settings"
Select the email account in the left panel.
Click the "Set as Default" button below the left panel.

It works, however, it comes with a side effect:

This standard account is now moved to the top of the account list, which 
I do not want.

You can move it back down with your "Manually Sort Folders" and it will 
still be the default.
Tried it on  my TB 78.9.1 and it works.

This does not work for me (same TB version). With moving down my main 
account the default account is set to the then top account, marked with 
underscore.

When I click Edit on the Menu Bar, I see no ail & Newsgroups Account 
Settings choice. What am I missing?

Nothing because it's not there. Maybe on older unsupported TB but not on 
the latest.

Click on the "Mail account name" to highlight it then click on "Account 
Setting" on top right then click "Account Actions" bottom left and click 
"Default Account".

The SMTP-server of my main account is already defined as the standard one.

However, with using mailto: Thunderbird selects the identity (name and 
related e-mail address) of the account which is on top of the list. With 
sending the mail consequently (and correctly) the SMTP server is used, 
which is defined for this account.

So unfortunately your suggestion does not work for me.
