Amazon have had retail operations in Australia for years online,
and the warehouse they plan to build (or are building) hasn't
started operating yet, so that isn't contributing any additional
retail operations as of the 1st of July when the fees started.

In any case they're a different company, as already stated, which
isn't even engaged in "retail" sale like it's parent company.

Furthermore, the original Email from Amazon Web Services starts:

"Australia recently changed its tax legislation to impose Goods
 and Services Tax (GST) on electronic services sold by
 non-resident suppliers."

So even they believe that they're a "non-resident supplier".
