I too found that with autopkgtest-pkg-pybuild pulling in all
build-deps it's easy to overlook missing dependencies on binary
packages, because all module dependencies that should appear as deps
in the binary package are also listed as build-deps to enable the
upstream testsuite on build.

A simple workaround would be setting the Testsuite in d/control to
run both autopkgtest-pkg-python and autopkgtest-pkg-pybuild, which is
permitted by spec but unfortunately still very much broken (see
#1042717 and #1061620).
