My ISP (cox.net) sometimes refuses a connection, and mail.app (as it has since OX X 10.0) treats it as a password failure. Before El Capitan, mail would put up an alert, and would freeze all actions until the alert was dismissed. With El Capitan, instead of an alert, there's a notification, and everything continues to proceed normally.
