They aren't actually "invisible" (usually*), as in have the invisible permissions flag set. It's simply the Finder not updating properly. Total Finder may or may not be any use, depending on where and how it gets it's information. If it just asks the Finder, then it's not going to make any difference. * There is actually another OS bug which can make ALL new files invisible by setting the permissions incorrectly, but it's nowhere near as common as the one where the Finder simply doesn't update properly.
