First, they are not spheres. You've produced the path that an electron would take if it was attached to one of your retarded precessing disks, it's a well defined path, not the surface of a sphere. Second, atoms without filled outer orbitals are not spherical. Third, the wave diagrams/probability functions, when ones for a particular shell are all full, produce a spherical atom. (for example, all "s" orbitals are already spherically symmetric. "p" orbitals are not, but if you combine three of them at right angles to each other, the resulting sum *is* spherically symmetric. Same with 5 "d" orbitals etc.)
