In realtà il tutto è legato a come hai configurato il tuo account Gmail
Con questa impostazione:

se cancelli le mail tramite MMM, esse vengono eliminate anche sul tuo 
account. Comunque le puoi sempre recuperare dal cestino (loggandoti sul 
tuo account)
se invece imposti quest'altra opzione:
https://i.imgur.com/58ovjPg.png
ritroverai le mai archiviate in "tutti i messaggi" ma non nella 
cartella di posta in arrivo ;)
testato pochi minuti fa! :P ^^
