I'd guess it was the Mail.app itself, have a feeling you are going to see
another update for it real soon. Someone really dropped the ball on this

For what it's worth, I use OpenPGP and it didn't crash anything, just came
up with a notice it's not compatable with 10.11, it automatically downloaded
a beta of one that would work and seems fine so far.

I used migration assistant to move things to a new drive with 10.11 on it
but mail got really crapped up.

The iCloud account could not be set with SMTP settings at all, would just go
back and forth between "an error occurring" and "incorrect password", even
though the inbound mail was fine using the same login and password. The
solution was to quit mail, Settings->iCloud, uncheck mail from there, quit
that, launch mail, see if it was gone from the mailboxes, quit mail, back to
settings to turn it on, back to mail and add it in as new again.

I couldn't spot a bit of difference from the before and after settings but
did work after being added back.

Two other accounts got scrambled with their smtp settings, the servers were
ok but the username got changed to username@onesystem.com@anothersystem.com.
Both of those were corrected and stayed corrected.

Why I think a new version is soon on the horizon, although I didn't like the
feature at first but that "organize by conversation" is there, just doesn't
do anything.

Others noticed it too. If they were going to drop the feature, then they
forgot to remove it from the View menu but since it still there and can be
selected (check mark is on), it has to be an internal fault.

Although that https://discussions.apple.com is a pain in the ass to use
after they redesigned it last year, under the "El Capitan" section there
seems to be more complaints about Mail than anything else in my estimation.

All that beta testing with John Q. Public and still end up with crap.
