Using the Atarimania top 25 titles:

Rescue on Fractalus has an interesting background story as well as being 
one of the greatest titles for the system (both technically and in terms 
of gameplay). M.U.L.E. (one of the first titles by EA and one of the 
greatest games ever on any system) is also worth mentioning, as is Star 
Raiders as the system selling title esp. for the 400.

Encounter!, Dropzone, Capture the Flag, Mercenary and Schreckenstein are 
technically advanced and display the hardware capabilities (split 
screen, scrolling, colour rwegister changes between screen lines) and 
the fast CPU very well.

Landon Dyer's version of Donkey Kong has a very interesting background 
story (as well as being the first home version featuring all four 
screens) - check his blog.

I'd pick a modern homebrew title also (Yoomp! from that Atarimania top 
25 list is a great candidate).
