I have tried using the 2nd Merlin disk to do this and sometimes nothing happens, as if there is success, but no matter which method I try, if I load up ProDOS and then put the disk in drive 1 and type "CATALOG" the object file does not appear anywhere.

I would try using a full prodos path, make sure your destination disk is named uniquely (you might be getting a volume name conflict), and reformat your blank disk to make sure the directory structure is not damaged (and is empty).

Yes of course you need a prodos formatted disk.
You need to become acquainted with ftp.apple.asimov.net.
Look in images/masters/prodos for prodos disk images
