Did you try Runtime.exec(String[]), as in the following?
exec(new String[] {
"rdiff-backup",
"--remote-schema",
"ssh -C -p9222 %s rdiff-backup --server",
"username@remoteserver::/path_to/filestobackup",
"/path_to/backedupfiles"
})
