Besides the reasons others already mentioned:

- EDT
- AWT/Swing mixture
- ...

I also would consider something like Compiz/Beryl to be a reasonable candidate 
that might be in your way. I experienced a lot of weird GUI behaviour (basically 
not drawing components or entire windows) with compiz enabled. If you have 
Desktop effects enabled via compiz try to deactivate them and try again.
