There is a mistake at your "set datafile missing", the NaN must be in
quotes.

I have tried the following, based on your first example, and it works
with Gnuplot 5.0 patchlevel 5 on Debian stretch.

set datafile missing 'NaN'
set grid
set time
set xdata time
set timefmt "%Y-%m-%d:%H:%M:%S"
unset timestamp
