A clean install is not better than an upgrade, since it destroys
everything outside /home.

It depends where the tweaks are. I know nothing of Wine but broadly
speaking if the tweaks are in /etc then a clean reinstall will destroy
them, if they are somewhere in your home directory then they will
survive, as long as you take care not to erase your home directory
during the install (for instance by repartitioning).

Whatever you do, make sure your backups are up to date first.
