Disk Utility will report which bay in which a given drive resides:

1. Open Disk Utility.
2. In the list on the left side, click the top-level entity for the
drive in question.
3. Click the Info button near the right-top corner of the window.
4. Look for "Location" in the info window.

I purchased a Mac mini dual drive kit from iFixit not long ago and ended
up returning it because it became very obvious that the kit was designed
for a different build than my model had. Apparently, Apple shipped some
of this model with the hard drive in the upper bay, and then others with
the hard drive in the lower bay. Mine happened to have the drive in the
upper bay, and their kit is designed for the upper bay, which meant I
had no cable to connect anything to the lower bay. After a lengthy back
and forth with their support team, where they suggested I crimp the
delicate cables to force them into place (uhm, NO), I was finally able
to convince them to allow me to return the product for full refund.
Then, initially they tried to offer only a partial refund, and I had to
do some more dancing to get them to do the right thing. Never again!

Next time I'll definitely go with OWC instead. Unlike iFixit, OWC
actually has a kit for either configuration:

Another thing you should check into is whether the upper and lower bays
in your model are operating at the same speed. Some models shipped with
a slower 3Gbps SATA II slots (presumably because the slot previously
held the DVD drive). If you are building a custom Fusion drive, you'd
likely want the SSD to be in the fastest slot available.
