Supported release versions of gnuplot do not require a ./prepare script. Just run ./configure and you're all ready. That includes 4.6rc1. Having said that, the CVS repository for 4.6 does indeed contain a copy of the ./prepare script. I don't know why it would be missing from your checkout.
